Tomales Bay is the most popular kayaking area in the park. With a length of 24 km / 15 miles, this 2645 hectare tidal water body is California's largest protected coastal embayment.

Drakes Estero and Limantour Estero are also open for kayaking from July 1st through February 28th. These areas are closed to visitors the rest of the year to protect harbor seals during the pupping season.

Pelican Point, Duck Island, and eastern Hog Island are always closed to the public, for wildlife protection.
